That is not what the readme says, now is it?

Part of it says "+set game nhunters +exec nhserver.cfg" for the commend line.

If you did what you say above, one at a time on the console then you will not get Flares or pred's teleport system.
Unti you did exec nhserver.cfg, or do it instead of the map cmd.
